Sencha Architect best practice / usage pattern in the real-world

I would like to know what the best practice / usage pattern is for using Sencha Architect in a real-world development environment. Particularly, it seems that once I make modifications to the js file generated by Architect using other editors I cannot load it back into Architect to do further work with it in Architect. Is there a way to get around it? What are my options?
